Departmental Overview

The Department of Molecular and Cell Biology (MCB) at the University of California, Berkeley is a leading hub for research and teaching focused on the molecular and cellular mechanisms that drive life. MCB supports a highly interdisciplinary environment, spanning biochemistry, genetics, genomics, bioinformatics, cell and developmental biology, immunology, neurobiology, and more.

Research within MCB leverages diverse model systems including microbes, plants, and vertebrates to answer fundamental biological questions. The department is organized into five core divisions: Biochemistry and Molecular Biology; Cell and Developmental Biology; Genetics, Genomics and Development; Molecular Therapeutics; and Immunology and Molecular Medicine.

The Rokhsar Lab, within MCB, operates at the intersection of genetics, genomics, and computational biology. The lab focuses on genome assembly and annotation, development of computational tools for sequencing data analysis, and evolutionary genomics across a wide range of plant and animal systems.

Position Summary

This position is responsible for developing and applying custom computational analyses of genome-wide datasets, with special focus on complex plant genomes. These analyses include statistical and quantitative genetical studies, and comparative genomics including large-scale intra-specific (pan-genome) and inter-specific evolutionary studies. The position works closely with the Center for Advances Bioenergy and Bioproducts Innovation (CABBI), whose ultimate goal is to develop/improve feedstock for bioenergy and bioproduct applications.

Responsibilities

Execute genomic research projects - based on input from supervisor, plan and design custom computational pipelines that address complex plant-genome questions for the Center for Advanced Bioenergy and Bioproducts Innovation (CABBI)
Develop and apply custom computational analyses of genome-wide datasets - build, tune, and run pipelines for whole-genome shotgun assembly of highly repetitive plant genomes, pan-genome alignment, and large-scale intra-specific (pan-genome) and inter-specific evolutionary studies
Conduct statistical and quantitative-genetics investigations - perform GWAS, QTL mapping, population-genetics analyses, and other quantitative methods to evaluate feedstock traits, response to selection, and polyploidy effects
Execute comparative-genomics and evolutionary analyses - apply externally developed tools (with metric development) to quantify synteny, homeologous segments, and evolutionary relationships across species
Prepare, clean, and integrate raw sequencing, phenotypic, and environmental data - carry out quality-control, preprocessing, and data-integration workflows; summarize key trends and recommend analytical approaches
Create and maintain data analysis systems - implement flat-file data systems and version-controlled code repositories that organize, characterize, and automate reporting of genomic results; document provenance and metadata in line with FAIR principles
Review emerging software and incorporate novel methods - evaluate new tools for genome and pan-genome analysis, assess impacts on existing pipelines, and modify or combine methods to meet specific CABBI research goals
Stay current on technical advances in storage, documentation, and dissemination - monitor and recommend best-practice solutions for genomic data stewardship, ensuring long-term accessibility for bioenergy-feedstock projects
Lead and mentor junior analysts, graduate students, and support staff - provide technical guidance, review analytical outputs, and oversee routine analyses while maintaining quality and consistency
Required Qualifications

Thorough knowledge of concepts and methods in computational genomics.
Thorough skills associated with statistical analysis and systems programming.
Thorough skills in analysis and consultation.
Skills to communicate complex information in a clear and concise manner, both verbally and in writing.
Research skills at a level to evaluate alternative solutions and develop recommendations.
Eight (8) years of experience in computational genomics and genome data analysis
Bachelor's degree in a related area and/or equivalent experience/training.

This range takes into account the wide range of factors that are considered in making compensation decisions including but not limited to experience, skills, knowledge, abilities, education, licensure and certifications, analysis of internal equity, and other business and organizational needs. It is not typical for an individual to be offered a salary at or near the top of the range for a position. Salary offers are determined based on final candidate qualifications and experience.

This is a full-time (40 hours/week), Career appointment eligible for full benefits.
